Yes, you can apply for B.Com in any college, being a Science student. Maths is compulsory !
It's very hard to get top 3 branches in Sir MVIT with 16k tank but you can expect mechanical engineering even only after the 2nd counseling is over.
If you want CS or ECE then you can do one thing take any branch in your favourite college and score well in your 1st semester and change your branch (condition availability of seat should be there and you are a merit student above 9 CGPA) or else you can took CS IS or ECE in college such as JSS or some other (refer to COMEDK previous year cut off available on COMEDK website).

Regarding difficulty level of SRMJEE it is much easier than JEE Mains. You need to focus on all the basics concept and you will find this exam very easy.
With such a good score, you should go with any good college. Most of the colleges provide scholarships based on the board percentage. I would suggest you to first think about a good private college instead of scholarship.

I would like to suggest you to choose information security, which will be much needed in the future. In the current scenario, lots of computer engineers are available but only a few students choose information security, which will be highly demanded in future.
You have very good chances of getting computer science and engineering course at the Bangalore campus of Amrita University. Your rank is too good, you are eligible to seek admission at the Bangalore campus.
Ashish don't go with which stream is better. Go with what you want do after studying B.Tech. You may take following considerations. If you like computer, want to build crazy application or something related to software go with Computer Science engineering. If you like playing with machines/motors or electricity go ahead with Mechanical engineering. Or Electrical engineering. If you are India, after studying Electronics and communication engineering most of the students gets job/work in IT companies. Only few percent gets chance in electronics companies.
