Yes, you can do M.Tech after BE because for pursuing M.Tech you need Bachelor degree. All the best for your future.

The choice is yours, but since Manipal University Jaipur is in a metropolitan city. You have access to better faculty members, placement and coaching classes aswell (for GRE and other competitive exams)

No, Manipal University is a stand-alone University, after the joint counseling process there's isn't any other connections between these universities. You can opt for a semester in the main Manipal though. CSE has one of the best faculty members in this college and the placements are top notch.
