Yes, ECE students can take up CSE GATE.
However, this is not as easy as it looks. You need to work your off to crack the exam.
Also, note that a few colleges require you to have a degree also in the same domain as the
GATE paper. For instance, I am ECE and I want to take up "Automobile technology" at some college listed under their department of Mechanical Engineering. Hence, I appear for GATE ME paper, but still not eligible to get that particular course because the college also requires me to have a degree in Mechanical Engineering (ME).

When you study CS, there are various algorithms for which you have to have a good understanding of concepts like permutations and combinations, matrices, probability etc. that's why they ask for the subject. If they have asked for it then nothing can be done. You should have gone through the prospectus/ brochure of this course beforehand.
