Can we apply for B.Sc. B.Ed from Ajmer as well as MScEd from Mysore through a single fee.

No, you need to apply separately for both of the courses. If you want to go for B.Sc, B.Ed, then apply for that only. If you are interested in M.Sc Ed from Mysore, then you should go for this only. Applying at two places is just a waste of money. Best of luck.
