For M.Sc in maths, in India, the best university you can join is Hyderabad University. You can apply for the entrance exam of Hyderabad University as it is the best in India in integrated M.Sc in maths.

For admission in Biotechnology, you need not to prepare Maths and physics for the same as for admission in any post graduation degree you need to prepare only the subject for which you are seeking admission. Some universities may have MAT section as well, you can prepare for that but no need to prepare Maths and physics.

Congratulations on completing B.Sc Computer Science. Ideally, there is not much difference between both the degrees. The syllabus might differ from university to university. CS is having a good mix of all computer related subjects. IT is considered to have more software related subjects. My suggestion would be to go for M.Sc. In CS as you have already done B.Sc in CS. Even, if you do M.Sc IT, it doesn't makes much difference. Also, I would recommend you to think of MCA. You also have an option to work in an IT company and pursue certifications side by side. Do not get confused. Make a wise decision. All the best.
