Both MCA and M.Sc are good and valuable, but you can only pursue M.Sc. If you had Science background in 12th standard. As you have already done B.Sc. You may choose M.Sc. To complete your Masters degree. Your percentage are good that allows you to take admission in good colleges.
B.Sc+M.Sc is better combination than B.Sc+MCA , so it's better to choose B.Sc+M.Sc for better understanding and for a better future.

Being in CS, MCA is a better option. This degree is equivalent to the B.Tech degree and hence give the equality of being an engineer. Also, the course content and plan in MCA is better suited with industry demands. If you want to be in IT, prefer MCA. If you want to be a part of teaching field, you can do M.Sc also. But not recommended from my side.
MCA will be better option. In MCA, you will get more practical knowledge in comparison to M.Sc, as it’s based on theory. Now most of the IT firm demands for MCA candidates.

You will be eligible for admission in M.Sc CS in majority of universities. You are advised to prefer M.Sc over MCA as you will be able to save one year. However I will recommend that brand image and placement records of PG institute be main criterion for chosing between degrees.
