Best is subjective term. What is best for me can not be best for you or vice-versa. Identify your actual interests, aptitudes, strengths, and weaknesses and match it with the choices you have to shortlist the apt one for you.

Both are equally good, and it totally depended on your own caliber. M.Sc. Micro biology leads to employ in R&D, Pharma industries, Food and dairy, quality control department. M.Sc. Biotech leads to employ in Agriculture business, Pharma, QA/QC sector, R&D, Clinical Research etc. , in india. M.Sc. Biotech has huge scope than M.Sc. Micro biology. All the best for your future. After B.Tech in mechanical engineering doing M.Sc. In physics may not give you any direct tangible benefits. It will better to opt for M.Tech in specialisation of your choice.

The minimum eligibility criteria is: If you have Bachelors degree in Engineering/Technology or Architecture/Design or its equivalent or Masters degree in Science department are applicable for GATE Exam. There is no marks criteria. So, YES you are eligible to apply for the GATE exams.
