Both M.Sc in microbiology and M.Sc in food technology have different & better career prospects. If your interest resides in microbiology, then you can go for the same.

What most matters to company is your profiling and knowledge. Despite you are going to do your Masters in microbiology, you can get the best packages in this field. There are various hospitals & corporate labs (Ranbaxy, DR. Reddy, Himalayas, Patanjali etc.) always open to hire the candidates. Make sure to do your Master's from reputed college, do internships as well. Also, try to show your research and analytical skills. Pharmaceutical companies loves research students.
