It is not possible for you to get admission in any of the NITs as the seats are less than 600. You have go with private institutes.

Not a big problem, learn Chemistry step wise, just strenghthen your basics. Physical Chemistry is gonna be quite difficult for you to learn, just take your time and ensure that you understand. If you understand the concepts it would be more than enough for you to gain knowledge. There are many online courses available which will help you increase your Chemistry knowledge.

Yes, you can get admission in JNTU with your schedule caste category reservations. You should apply for branches other than computer Science engineering in this college. Try for information technology, electronics engineering, electrical engineering, mechanical engineering, civil engineering etc. And, keep your category certificates ready for verification at the time of admission.
