You have chosen good institutions for your M.Sc. Biotechnology. But the choice totally depends on your personal preferences and career goals. AIIMS is known for its medical biotechnology research and JNU has more range of research in biotechnology. If you see AIIMS had an advantage of being a medical institute where you can get facilities but in JNU you will only lean towards research area. And also cost of living and such factors are there which you should consider.

The National Institutes of Technology and JNU Jawaharlal Nehru University are two different types of institutions that offer different types of programs and research opportunities. NITs are primarily Engineering and Technology-focused institutions, with a strong emphasis on Applied Sciences and Engineering Research. While NITs do offer social sciences programs such as Economics, Sociology, and Political Science, their research opportunities in Social Sciences may be limited compared to JNU. JNU, on the other hand, is a multidisciplinary university with a strong emphasis on Social Sciences, Humanities, and Liberal Arts. JNU has a wide range of Social Sciences programs such as Sociology, Political Science, Economics, Anthropology, History, and International Studies, among others. The university has a long-standing reputation for producing high-quality research in Social Sciences, and its faculty members and research scholars have made significant contributions to the field. Therefore, if you are interested in pursuing research in the field of Social Sciences, JNU may offer better research opportunities compared to NITs.
