Please check for your eligibility to pursue M.Sc. Sc. Botany from the criteria mentioned below:
Eligibility Of the Master of Science [M.Sc] (Botany):
recognised undergraduate degree in B.Sc. Or equivalent
A recommended minimum score at the level of graduation which can vary from college to college

Go for M.Sc in chemistry, but first check that college's eligibility criteria for M.Sc. Also, you can do MS (Master of Science). It will be easier for taking admission. If you have interest in chemistry then only go in this direction, not in another field.

Yes, Chemistry of Carbon Compounds is included in the COMEDK 2018. COMEDK UGET 2018 Chemistry Syllabus:
Chemistry of representative elements, Nuclear chemistry, Electrochemistry, Chemical kinetics, Chemistry in action, Chemistry of biological processes, Biomolecules, Polymers, Chemistry of carbon compounds, Coordination chemistry and organometallics, Transition metals including lanthanides, etc.
