You can select as many courses as you want. You need to tick the courses while filling in the form. I suggest you tick all the courses if the same fee is being charged, if different fees is being charged, try to select maximum number of courses.

You have not described about the Advanced diploma you have. However the eligibility criteria of M.Des. of NIFT is given below for your assessment.
Eligibility criteria :
1. Undergraduate Degree in any discipline from any Institute / University recognized by law in India
OR
2. Undergraduate Diploma of minimum three years duration from NIFT / NID.
So from above if you have UG diploma of NIFT/NID than can be eligible for M.Des. course.
