Yes, you are eligible. They ask for 75 percent in PCM. If you have a score more than that, you can apply. Moreover, the shortlisting is done based on BITSAT score. 12th marks is just a qualifying criteria.

Eligibility Criteria: BE /B.Tech in Engineering disciplines or a Master's Degree in any discipline from any recognized university or any Integrated First Degree of BITS. Candidates should have obtained a minimum of 60% aggregate marks in qualifying degree.

I think you have very low chance of getting a call letter from BITS, Pilani because for this you need to have required higher percentage and you should have some technical skills that you are eligible for this.

Yes, once you clear all the subjects in 12th you can get admission in BITS. But by the time your supplementary exam results comes BITS admission would be over and all the seats will get filled. You have to wait until next year to get admission there.

It is indeed very nice to know that you are interested in carrying out research in some subject and as a result seek a degree of doctorate. Normally speaking for doing research in any subject knowledge of the subject is perhaps a must. In Indian context this means the student should have completed his post graduation in a related field. Please bear in mind the typical words "related field". You have done your M.Tech from BITS last year. This indicates that you are eligible to pursue your dream of Ph.D. but only in a related topic. Both the institutes are quite good and have their acclaimed merits but if given a choice to choose definitely BITS, Pilani is a better option.

You need to have minimum 60% and above in your aggregate engineering score and then you need to apply for BITS Higher Degree entrance exam for getting into BITS ME course. To answer your query, yes, you are eligible as of now to appear for BITS Higher Degree entrance exam.
