It depends on the IIT or NIT you are getting. If it is a top IIT then go for it. Else, if it is an average IIT or a top NIT, go with CSE in NITs. If both are not top, then go with the IIT.

CSE might be quite difficult for you to get, as there is heavy competition. There are some chances that you might get. If you try for other branches like ECE, Mech and EEE, you can easily get admission.

If you want to become a space scientist then you have to have a Ph.D. in astronomy or astrophysics. At undergraduate level, you have to study pure physics and then in Masters you can take astronomy, cosmology or astrophysics, etc. Most of the work related to space science is carried out at Physics Research Lab
If you want to become a scientist/engineer at ISRO then I will suggest you to study core engineering subjects, i.e. Mechanical, Electrical or Electronics.
