While taking admission for any BA Course, your overall Percentage is considered not the individual subject marks. So, your low geography marks is not a problem. You can get admission in any college for BA according to your Percentage.

Eligibility for pursuing M.Sc (Geography) is a pass in B.S (Geography) (3-years) from a recognised university. So, you are not eligible for the same.

Hi. Eligibility for M.Phil. In Geography
Interested aspirants for the course must fulfil the below-mentioned eligibility criteria:
Masters degree in Geography or Earth Systems Sciences or in any stream of social Science
Minimum of 55% or equivalent marks at the level of graduation. SC/ST/OBC students must score a minimum of 50% marks
In some reputed colleges above 60% of marks in their Masters degree are eligible candidates to apply for this course. Admission to M.Phil. Course is based on merit and performance in entrance test and personal interview conducted by reputed colleges and universities. Thanks!

You need to score a minimum of 50% marks in graduation and must have mandatory Courses: BA, BA (Hons). You must have completed BA (Hons.)/BA with the required percentage including all subjects studied at BA level except those subjects where only pass marks are required and which do not contribute to the total in the final (degree) mark sheet (The subject in which admission is sought must be Hons. subject at B.A. (Hons.) level Or a subject studied in all the three years at BA level).
Final year appearing candidate can also apply on provisional basis.
Only passed marks are required for SC/ST candidates.

MA in geography may have the eligibility requirement of subject related to geography in Bachelor's degree. There is a reason BA in geography exists. It is not reasonable to do so.

It's nice to know that you are interested in seeking admission for MA in JNU. But I am afraid, you seem to be ineligible. For a particular subject of MA, the student needs to have done graduation in the relevant subject. You can do MA in economics, English or Hindi.
