Yes, IITs have a certain quota for Kashmiri migrants. There are relaxations that the Ministry of Education itself gives in their admission process sometimes up to 10%. The intake capacity of their courses can also be enhanced by 5%. One seat in the merit quota has to be kept reserved there for Kashmiri migrants for technical and professional institutions too, including IITs. Importantly, domicile requirement has been waived for Kashmiri migrants, which in turn gives them an easier way towards application and getting admission within these prestigious institutions.

Yes, you can get an integrated degree of B.Tech + MBA in IITs or NITs.
There are various IITs and NITs offering B.Tech and MBA 5-year integrated programs and such IITs are IIT Madras, Jodhpur, Kanpur and such NITs are Jalandhar and Jamshedpur.

Hello Kal, Unfortunately at such a rank of 98500 rank in JEE Mains Entrance exam you cannot get admission into reputed Engineering Institutions like NITs and IITs (specially if you are from general category, as then the chances are nill ).

A score of 10.33 marks in the GATE EEE exam significantly reduces the chances of obtaining admission to any IIT for any stream branch, as this is far below the usual cut-off marks for even the low-ranked ones; most probably, this score will not secure you any IIT admission.

If you have already finished your M.Tech from an IIT, you are usually exempted from appearing for GATE for a PhD programme in most institutes and even IITs. You must pass the IIT JAM (Joint Admission Test for M.Sc.) in order to be admitted to IITs for an M.Sc in Physics. IITs normally require applicants to obtain a Bachelors degree with physics as a major in order to be eligible. Your pursuit of a B.Sc in Physics with Chemistry and Botany at IGNOU qualifies you for general education requirements. Check to see if your IGNOU degree particularly with regard to curricular content, satisfies IIT's particular qualifying standards.
