With a 3-year degree you are not eligible for Masters in Canada and if you do MS in India you won't be eligible to apply for a second Masters in Canada. So you can do PG Diploma from a SPP college and see if you can do your Masters. It will be difficult if you don't get good grades.

Please check for your eligibility to appear for the APSET exam from the criteria mentioned below:
APSET 2018 Eligibility:
Candidates should have secured minimum of 55% marks (without rounding off) in their Masters degree or equivalent exam from any university/college that is recognised by UGC. Aspirants belonging to reserved categories such as OBC (non-creamy layer)/SC/ST/PwD are eligible to apply if they have secured minimum 50% aggregate in their Masters degree or equivalent exam. Admission process for every college differs from each other. But yes, there are some universities who offer M.Sc. (chemistry) through distance learning. For the same you have to apply online on the college websites.
