It is very nice to hear from you that you are aiming for admission in Mumbai IIT for CSE. This means you would be almost in top 50 or 100 of JEE advanced. In view of this I do not see any hindrance of you not getting admission 4 years later in IIT Hyderabad for your MTech. But then nobody can predict as to what will be the situation and scheme of things for admission in mtech 4 years down the line. But, normally speaking yes you should get admission.

The admissions in IIT-B done through the ranks obtained in JEE-Advanced (Conducted among the JEE-Main qualifiers). JEE Advanced will be conducted after the JEE-Main April-2020 on Sunday, May 17, 2020. So please appear in JEE-Advanced for getting admission in IIT-B in dual degree programs.

Indian Institute of Technology Bombay (IITB) was founded in 1958 with the help of funds provided by UNESCO. It was the first Indian institution to be established with foreign assistance. In 1961, the public engineering institute was declared an 'Institute of National Importance' along with all other IITs. Also, it is recognised as an Institution of Eminence by the Indian government.
