You will be eligible for admission in M.Sc CS in majority of universities. You are advised to prefer M.Sc over MCA as you will be able to save one year. However I will recommend that brand image and placement records of PG institute be main criterion for chosing between degrees.

according to Google:
Theoretical differences : M.Tech/ME is a strictly 2 year course, where as MS may go beyond 2 years. M.Tech /ME has more coursework than project work, in MS coursework is minimal and large chunk of credits allotted to thesis. For example, in IISc, M.Tech/ME students take 12-16 courses whereas MS students take 3/4 courses.
