If you are looking at doing Masters or PG, CUSAT is definitely better that CET. I work very closely with Academics and personally believe that academic freedom to design courseware for the quality of their students is something that is needed to impart good quality education. CUSAT has this with some very well educated professors who are dedicated to train students well. The govt is also pumping money to improve the facilities here. In case of CET, it is tied to the KTU syllabus, under which even the worst colleges in Kerala will be affiliated to. Chances are less, because if you want to join in particular NIT College, they should score below 5000 nearly. If not, wait for few more counseling and get admission in that particular college.

Hello Gokulrajan, from this year onwards, NTA will decide ranking and cutoff based on percentile and not on raw marks scored in JEE Mains. Hence I feel what you are quoting as marks must be percentile or it must be given separately. For a general category student, your percentile is a bit on the lower side and I am afraid that it would be tough to get admission in any NIT.
