You are advised to appear for JEE Mains to qualify to appear for JEE Advanced to seek admission in aeronautical engineering at IITs. With JEE Mains & Advanced scores you can also seek admission in other prestigious engineering colleges such as IIST, PEC University which offer aeronautical engineering degree courses.
Before class 12th and after class 10th, you have to join IIT coaching centre anywhere in India where it is suitable for you. It is a 2 year coaching course and in class 12th, you will have to give JEE Mains. And, if you pass it, then the second exam would be JEE Advance. If you are a CBSE / ICSE board student, then you can do self-study without coaching, and if you are state board student, then you need coaching. Please do not worry about IIT. There are many better colleges if you really willing to learn. Or willing to do something new. If you want admission only in IIT, then you have to drop a year, or otherwise, you will have to take admission in another college. But think first about which course you want to do or what is your aim.
You need not to pay extra to your institute other than your regular fee if you switch to any IIT or any other college.

Yes, you can get admission in IITs after qualifying JEE Advanced with 72% marks as minimum qualifying marks in boards exam is 70% so you can easily get admission.

To get into IIT, you need to first clear IIT -Mains, students clearing Mains are eligible for IIT-Advanced. Those who clear Advanced exam finally get into IITs. Its mandatory to clear Mains and Advanced to get into IITs. After 10th, you can start preparing for IITs by self or enroll into a good coaching institute.
Yes, after clearing IIT JAM exam, you can pursue M.Sc from IIT. You should start your preparations, but you will be eligible in B.Sc final year to apply for IIT jam.

For admission into IIT, Kharagpur you need to take JEE Advance and score some really good marks,however as per your marks you aren't qualified for JEE Advance so prepare for next year.
