AICET exam is for providing admission to aspirants in the School of Fashion, School of Advertising and Graphic Design as well as School of Media and Mass Communication and not for M.sc computer science. Here is the answer for your questions. The difference isn't much but it's there.
If you're strictly inclined towards software development and have a bend for it, go for CSE. MCE broadens your horizons career wise as it gives you the liberty to look into fields which are a good mix of applied mathematics and computer Science. But if you're strictly into Software Development, CSE is for you.
