What rank is considered for admission in DTU, NSIT, and NIT? Is it the common merit list or category list?

DTU along with NIST falls under JAC and NIT falls under JoSAA. Therefore, both have separate counselling mechanism.
There will be a common merit list for DTU and NSIT prepared by JAC.

Should I prefer Guru Govind Singh Indraprastha University, Delhi over Amity Noida, NSIT and SRM Ghaziabad?

It depends on the college, if you want a private collection then you can get admission by getting 60 marks in JEE Mains but if you want NITs you need to get 250+ marks.

You have to score more than 60% marks in your master course and have at least 50% marks in bachelor and 12th standard then you can get admission in the Ph.D. program.

I'm assuming that you're already a Biotech student at NSIT. So, the option of switching to COE/IT or related courses is out of reach.
Do biotech students get time for other activities?
Well, that's up to you. No engineering course is so intense that will keep you engaged all the time. The amount of time you can take out for other activities (e.g. programming, at it seems, in your case) is completely in your hands.
A major portion of students get placed in software related profiles (irrespective of their branch). That is good enough indicator of the coding atmosphere in NSIT. There are a number of platforms through which you can enhance your programming skills:
1) Periodic sessions conducted by societies like IEEE, CSI, etc.
2) Facebook groups
3) On the personal front, use challenges at Codechef, SPOJ, etc.
Other than this, you can obviously get in touch with your peers and seniors for guidance.
I don't have enough information to compare between the coding environment of DTU and NSIT.
Regarding NSIT's placement for Biotech in COE/IT related profiles, I suggest you get in touch with your 4th-year biotech seniors and/or students at Placecomm.

Advice:- Don't look on average package, always ask for median package. Because average package can fool you, because if a person was selected in Google or Facebook or any other company having a big package that would increase the average by a huge amount(for example a student placed in Facebook with a package of 1 crore would drastically increase average package). On the other hand median is the package of the student who was in middle when students are arranged in decreasing/increasing order of package offered to him/her. So this will be a great help for you guys to understand actual stats of placements more clearly.
NSIT is a tier 1 college ,but that doesn't mean it would be having its average package high only few students gets the brilliant package as last year approx 8 student got the package of 1.25cr but they were religious in there studies ,so it totally depends upon your hard work.
Average is a wrong criteria to judge placents. But anyways this year it has been very high owing to 7 google,mtv placements. These have bulked up the average package by around 4.5 lakhs. So the average package for coe should be 12-13 lpa considering this.
