The top scholarships provided by NIPER guwahati in M.Pharma is based on merit and percentage or CGPA in every semester. For M. Pharma having a good CGPA i.e around 6-7 CGPA then the college will provide the scholarship to the candidate. Around INR 25,000-30,000 per month is provided for the first 2 years to the candidates of PhD or having M.Tech, MS and M Pharma degrees.

M.Pharma and Ph.D programmes are based on the score of the NIPER JEE Entrance exam. The minimum cut off for M.Pharm at National Institute of Pharmaceutical Education and Research Guwahati is 60 aggregate for taking admission. The are various entrance exams like GATE/MS which are also accepted in NIPER Guwahati.

The admissions at National Institute of Pharmaceutical Education and Research Guwahati are entrance based. Online counseling will be used for admission to the M.S. (Pharm), M.S, M.Pharm, M.B.A. (Pharm), M.Tech. (Pharm), and M.Tech. programmes. Counseling would be provided to candidates according to their performance on the common entrance exam. For MS/M.Tech Medical Devices courses, a different exam will be held, and a candidate's counselling will be determined by their performance in that exam.
