There is no difference in the syllabus, but a good college will give more facility in terms of the placement, internship, etc.

B.Sc program of IGNOU is a well-structured program and it's no way inferior to B.Sc from any other university in India or abroad. Although it has its own merits and demerits. IGNOU teaches you to how to learn the subject just by reading books. It will develop the desired thought process and make you independent. After completing your program from IGNOU, you get not an only degree but a self-confidence.

I, fortunately, you can enter IITs or NITs unless you crack JEE. For cracking JEE you require expertise in all three subjects i.e. Physics, Chemistry and Maths. If you can unable to get admission in these institutions now, you may try again by appearing for JAM examination conducted by IITs to seek admission in M.Sc degree course .
JAM is an admission test to Master of Science and other post-graduate science programs at the Indian Institutes of Technology, Indian Institute of Science, and other institutes.

If you are thinking about a high-paying salary, the major difference is that biotechnology is a broad field. In this course, you will study about a lot of different subsets of biotechnology, that are bioinformatics, plant biology, animal biology, biochemistry, genetics and heredity, etc.
Microbiology is (somewhat) a type of specialisation. If you do choose B.Sc Microbiology you are confined to a type of field only for your Master's degree, but don't take my word for it. As I said earlier, different universities have a different syllabus and teaching styles too.
