Both branches are quite similar. IT & CSE both are in demand in market. IT deals with use of computer applications, electronic components, data processing and all that but CSE deals with the Science behind it. You should know how the application is made and how it can be made suitable for various needs as required. CSE mostly deals with software and internal issues. CSE students must have deep interest in coding while for IT is not that much necessary but both have to learn some extent of coding. To get admission in B.Tech - Pantnagar University you need to get JEE Main AIR under 80000. Also a good score in 12th is edge over others. You can prepare well and sit for next years JEE Main. Best of Luck!

Yes, it is always better to have a Masters degree in any stream. In case if CSE, it is a very good option to go for M.Tech. It will take a longer span to complete this course but you will have a greater value too.
