AAIMS, JIPMER, NEET AND AFMC are the leading exams, insofar admission into govt. colleges are concerned. The private ones conduct separate exams.

Well, opting B.Sc is such a good choice as it is different from that B.Tech.
If you further want to go in research field then choose M.Sc and then PhD from a good college.

Well, the marks you scored says that you can't get IIT directly you have to do long term which will grab your talent and you can end up in IITS.Better approach a better institute and keep focused.
