Learning GIS and Remote Sensing from an institute rather than a university does not have to harm your professional prospects, depending on the credibility of the institute and the practical exposure provided. Institutes tend to emphasize hands-on learning and industry-specific tools such as Python, R, and GIS programs, which are much sought after in fields such as urban planning, environmental management, and geospatial analysis. But university courses can offer wider theoretical education and recognised certification, which is good for government jobs or academic careers. Opt as per your career and the reputation of the institute.

You must apply for fee reimbursement in Andhra Pradesh since you possess Andhra Pradesh domicile documents. Fee reimbursement is based on fulfilling conditions such as family income, rank, and category. As you pursued your studies in Telangana, see to it that at least four of the seven preceding years of your study were in Andhra Pradesh to come under AP's scheme. If your education was in the majority from Telangana, you have to apply through Telangana's scheme. Check eligibility and upload required documents through the respective state's official website for reimbursement.

With 87% in JEE Mains and 84.2% in your HS exam, you will expect admission into state-level engineering colleges, private universities such as Amity or Sharda, and lower-grade NITs or IIITs if your category rank holds good. In the case of NITs and IIITs, cutoff depends on the branch and category, with general category cutoff being generally above 93 percentile. You can also look into GFTIs and colleges under JoSAA counseling. They usually provide fixed cutoffs and direct admissions on the basis of JEE marks or HS scores. See official counseling websites for exact options.
