Hi Rajat,
The basic difference between M.Tech (M.E) and M. S. is that M.Tech is a course centric programme focused mainly toward Industries and M. S is a research centric programme.

There are two ways to get admission in M.Sc:
1. Direct admission
2. Entrance Exam
The entrance exams like IIT JAM and TIFR have great credibility. The institutes accepting admission based on these exams offer better career prospects. Matter of fact is that B.Pharma has a different set of subjects. So, I'd like to tell you beforehand that IIT JAM and TIFR are more concerned about Physics, Mathematics and Chemistry. So, if you are willing to take admission in these subjects then only these entrance exams are for you. Otherwise, GPAT is also a great option for M.Pharma.

The expansion of agriculture industry is more in the startups or government sector. So, M.Sc. Will bring you more opportunities to get a job in banks and departments allied with agricultural development. However, if you keep biotech as your subject in Masters, you will get better career opportunities.

IISER, Pune has the best research faculty among IISER institutes. Meanwhile, there is also an interview to judge your core interest and research ability in the respective field of Science which you want to pursue.
