The Government of India offers scholarships to meritorious Botswana students under various scholarship schemes of the Indian Council for Cultural Relations. After B.Tech in biotech, your degree does not make you eligible for M.Sc in microbiology, it requires B.Sc. It would open more avenues for you to various places if you pursue M.Tech after B.Tech or M.Sc biotech further.

NIT, Calicut and NIT, Rourkela are the top two NITs among the top 5 NITs.
So, there is no comparison among both the NITs.
However, if you like physics then engineering physics branch is made for guys like you.

The M.Sc. Microbiology department at Abasaheb Garware College, Pune (Welcome to MES Abasaheb Garware College, Pune) has a very well-known and established Microbiology department. It is a granted course, and that's why the fees is less. The admissions are based on the aggregate of your B.Sc marks.
The microbiology departments at Fergusson college, Pune http://www.fergusson.edu/ (where I did my BSc from) and at Savitribai Phule Pune University are also very good.
