No, it's not at all a problem if we pursue MBA after B.Tech because if you want to pursue MBA, you can also do it by taking BBA. Whereas coming to your point, the marks will never be deducted if we pursue MBA after B.Tech as it is not about marks.

The curriculum of PGDM programs are more corporate oriented and their syllabus are also inline with current industry trends and requirement. Through organisational Study, internships, live projects and many more industry exposure related programs, PGDM programs provide students good corporate exposure that add value to tier learning and skill set and in further their placements. On the other hand, MBA programs are affiliated to universities. Their curriculum is also designed by universities only.

Sorry, in IES one of the primary condition is the competitive examination score. You will find the same with most of the good colleges.
