Will you face problem in coping up with the commerce syllabus? A bit. It takes time and dedication to fully understand the commerce subjects like accountancy, tax, and audit in depth. You will have to spend more time studying compared to your fellow commerce students, but with proper efforts you can not only acquire in-depth knowledge but also gain an edge over others because you will have all the concepts fresh in mind. So yes you can pursue BBA after Science because almost all universities accept Science students for BBA/BMS course.
