For JEE Mains and Advance you need to score maximum 65 percent in PCM even if we talk about BITS so it really does not matter. You may focus on preparing for IIT JEE instead of repeating your intermediate exam as you can focus more and score more there.

Yes, you can surely pursue CSE after Diploma, In fact, at many places Diploma is considered as equivalent to 12th and you should have no difficulty in this respect.
