You should first learn simple and polite Japanese phrases. Konnichiwa (Hello), Arigatou gozaimasu: (Thank you), and Sumimasen: (Excuse me / Sorry) are some of them.

To enroll at UTokyo you need to meet the eligibility requirements of the Japanese education system. As per it, student to have spent 16 years in schooling to enroll in a Masters degree and 18 years for PhD. If you don't meet the requirement refer to official website of University of Tokyo and follow the steps suggested there

Yes, students proficient in Japanese are allowed to take classes in Japenese. The Center for Japanese Language delivers classes in Japanese.
To pursue courses in Japanese, students are required to be really good at it. Most Japanese-based courses at Waseda Uni require a JLPT N1 or EJU Japanese score of 260+ on a scale of 400.

There is no fixed time for this. Time varies widely. But, reaching basic fluency (JLPT N4/N5) takes 6 months to 1 year of preparation. For achieving advanced proficiency, you need 3 to 5 years.
