Yes, the counselling of JEE 2 is through only Joint Seat Allocation Authority:
Joint Seat Allocation Authority- JoSAA provides a common platform for to apply online in various engineering colleges. There are various colleges IITs, NITs, ISM and GFTIs where every engineering aspirant put his best to take admissions in these colleges. The reason for the collaboration was that the students used to reserve the multiple seats for them due top which at the end many seats remained vacant.

BITS Pilani has its own entrance exam, and it is similar for VIT, Thapar University and Bharati Vidyapeeth Pune more or less if you want to pursue B.Tech you have to give an entrance exam, either JEE Mains or any other.

Yes, there are some chances that you might get into PEC. There is no surety for it because 53 marks can't confirm your admission to PEC as it is quite a reputed institute, but you hold some chances so go and give it a try.

Your AIR will give better idea of college than marks. According to this year cutoff, 136 is really good marks and you can get state level college with nice branch. Getting a seat in good NIT's is a bit difficult if you belong to general category.
Cut off of JEE Advance is going to be a bit high because maximum marks were high for general category people.
