No, not at all.
It is your performance in JAM ( your marks and rank) that determines your selection in any IIT. 12th marks play no role here.

The course offered is in Gauhati University is M.Sc. In food Science. The syllabus mainly includes subject related questions. Questions mainly would be human physiology, Composition, processing, effect of cooking and uses of following categories of foods, Food processing and Quality Control.

As per my knowledge and experience, if you have done B.Sc in biotechnology, then you must be eligible for M.Sc in Environmental Science. But, for the sake of security information, I would suggest you prefer University website or contact the university from the given contact number on it's website.
