If you are interested in company side, opt for biotechnology or if you are interested in the medical line, opt for microbiology rather than biotechnology. For microbiology, you have to stick to it, but if you opt for biotechnology, you can study a wide variety of subjects.

Nowadays, most of the colleges are conducting entrance exam for M.Sc courses instead of considering B.Sc score. It will have very less impact but most of the times the marks you scored in entrance exam will be considered so if you score less in B.Sc and more in the M.Sc entrance, it will be better and even if they want to consider, it will be around 60% only anywhere.

Both the branches are good in their field.
Now, you have to decide in which subject you have interest and go with your interested side i.e., either mechanical or EEE.
But I must choose EEE because of very high scope in future.
