There is no room for doubt, you should definitely go for National Institute of Design, Ahmedabad over Apeejay Stya University. It's a government college and the best college for design in India and comes under the list of top 50 colleges all over the world. It provides quality education and design knowledge. the education programmes under each discipline are designed to meet these objectives so that students are able to progress through their courses in an integrated manner.

There's no second thought before I write this. Of course, it has to be NID, as it's an institute of national importance. AAFT, on the other hand is a private institute and is known for B.Des as well. NID is best known for design courses, and you will have ample of opportunities after passing out from there. Coming to it's placements, several graduates tend to start their own studio. According to LinkedIn, 377 out of 3500 graduates are Entrepreneurs (Nowhere close to the 60% stat by Sumit Shah, but I hope he can give some source). Popular companies (based on no. Of NIDians employed) are Cognizant, Microsoft, SAP, Adobe, Samsung, Godr

Designers are crazy people, money is not the first thing that excites us. Last year maximum placements were done by Samsung. However, the highest package went up to INR 72 lac per annum by a Ludhiana based company.

Since you have asked this question in design thread, I am assuming that you want to opt for any Master's degree course in Design after completing your M.Tech in computer science. If it is so then you can go for any design course depending on your interest in jewellery, clothing or shoes, etc., or if you want to use your skills of computer science, you can understand the needs of particular department and design required software or application for the same. There are no maths and science questions in NID entrance exam. They conduct a design aptitude test (that) which is meant to judge your creativity. This test is followed by a studio test. NID Ahmedabad is any better than NID Gandhinagar in terms of it's placements of product design, graphic design and animation courses. The students from NID get jobs in:
Product design- Junior/senior designer in furniture, mobile/computer accessories department, designer consultant of such companies who develop glasses, upcoming products of our daily use like bottles, plastics material and others
Graphic design- Designer in logos consultant, software based designing in computer/mobile wallpapers, the designing in the stickers of the graphics in car or bikes, related products, etc
Animation design- Gets jobs in animation movie companies
