You must score good in UG, to get into IITs for MBA a CAT score around 95+ is safe to get calls from the IITs. For IIT-B/D cut off is higher. Good academic profile is given priority during selection of MBA in IITs.
Admission to IIT-Delhi is subject to the combined score you get in the academics, extracurricular and CAT. Since you will competing with other aspirants having good academic score, I believe your chances are bleak if you are a general category aspirant. Still, give your best in CAT. There were instances in past when a 99% student didn't get interview call because of not so good academic score. Still, I wish you all the best and do apply to IIT Delhi, if you get a score of 95%.
Yes, you can get college of your choice of your class 12th, the marks are at least 80%. Your Physics, Chemistry and mathematics marks would be considered. After pursuing B.Sc from regular at least you can apply for IIT JAM and, pursue M.Sc. Work hard you can do it. All the best.
Admission in IIMs /FMS / IIT depends a lot on the score you achieve at CAT. The institutes mentioned by you are among the top ranked ones and to seek admission in any of them, you should air for scoring at least 98+ percentile score at CAT and also, do well at the Personal Interview for seeking admission.
You are advised to take up physics, chemistry and maths as the main subject in 10+2 to become eligible to seek admission in engineering colleges to do B.Tech civil engineering. It is not compulsory to take coaching to crack JEE. There are a lot of students who crack JEE by self-preparations only. JEE coaching can help you to overcome your weakness and may help you to score well in the examination .

You have chances in most of the IIMs but not in FMS. Your conversion to IIM depends 65 to 75 percent on your CAT percentile and 25 to 35 on your profile i.e. your communication skills, your academic record performance in GD PI etc. Your academic is strong. The OBC percentile for IIM was somewhat around 80, around 75 in IIM Calcutta, around 85 in Bangalore, rest Kozhikode , Indore etc. had around 70 and you have a strong chance. All the best.
Currently, there is no lateral entry admission in IIT and NITs. If you clear JEE ext year then you will have to repeat first year in any of these institute.

For top IITs CSE branch, you will need under 1000 rank and for IIT BHU ECE branch you will need to score under 3000 rank.
