yes, you can easily b.e.course for sure.
But very firstly, you have to word hard to pass these backlogs and secure good and enough marks for the future preference.

Yes, after receiving your NATA marks, you need to apply for counseling at state counseling authorities, who in turn will give you a rank card based on your NATA score and class 12th score, and then counseling will happen based on your rank and selection of choices of colleges will be given to you.

I am afraid that I have not heard of any PG course in Aircraft Maintenance Engineering. This could be so since this is skill imparting course that enables a student to pass DGCA's license exam which in turn authorizes students to work as maintenance person on civilian aircraft. I would like to advise you that please go for any other specialization in mechanical engineering. Best wishes to you.
