M.Sc computer science has more theoretical base in comparison to MCA which has more emphasis on applications development programming. MCA graduates are employable on applications projects easily. Indian IT industry is primarily an application development and maintenance support industry. Therefore, MCA graduates are better accepted in India IT industry over M.Sc CS graduates.

The computer science stream is really having a good scope in the upcoming years.
People who don't want to study computer science engineering or software engineering, they will opt for B.Sc, M.Sc computer Science or BCA and MCA.
All are almost same except engineering is a little higher when compared to the latter. Means a person with an engineering degree can be placed in a good institution with a UG degree itself.
So it is better if you study M.Sc computer science. It really has a great scope and you can get placed in any company irrespective of its domain as each and everything requires a computer Science graduate.
