Since there is no previous data to look upon regarding JEE Mains rank without considering board marks, I cannot exactly tell you the marks that you will need to get into VNIT Nagpur. I can give you the cut-offs, which are all either below 1000 or below 1500 in case of CSE branch and OBC Other State quota. JEE Mains is based on your basic concepts. If you have your concepts clear and rigid, then half of the work is done. You need to prepare from NCERT books and you have to practice a lot of questions, so that you can learn the methods for solving problems and also you can manage your time for solving them. You can collect the previous year question paper with solutions as they will help you to analyse.
Best of luck.

JEE Mains provides you a wide scope for admission not only in IITs or NITs, but some of the top private institutions and some of the colleges among the state takes admission through JEE Mains. So, it will be better if you appear for JEE Mains. If you score well, then you may get the chance to appear for JEE Advanced and if you can't crack advance, then you may take admission in NITs.
Best of luck.
