Your MAT percentile should be above 80 percentile, and you should be able to perform excellent during GD and PI. Over all marks are considered.

For getting admission in IIT, you will have to take JEE Main and JEE advance. You will have to complete your class 12th exam. You can find all information on www.jeemain.nic.in and www.jeeadv.nic.in. Feel free ask anything.

No, there is no such bonus for a student who appears for JEE Main only. For further studies, your knowledge of your UG syllabus matters and the exams you wrote thereafter. Maybe a good JEE score help you a bit during an interview, but nothing more than that.

Cutoff will not be based on shift wise. All the shifts will be taken together and then the results will be announced. After the second set of examination only merit list will be announced taking best of the two marks. Then depending on seats in IIT's, number of candidates will be declared with merit list. So wait, there is enough time to start getting worried.
I am attaching a link that will give you all the required information about cutoffs of previous years. NTA will announce cutoff along with declaration of results. Its expected to be around 70 percentile.

It is little quite difficult to manage engineering and preparation for JEE Mains. You may not be able to concentrate on any one. So, it is better to join long term for 1 year preparation of JEE Mains. It is the best option.

It is based on your caste.
In south India, best NIT's with that rank are:
NIT-Tadepalligudem.
NIT-Warangal (if SC/ST).
NIT-Calicut.

Yes, you can. Cut off Marks of Thapar University is low for the last years. So, yeah there's a lot of chance of this. Rest, it depends more on the JEE Mains cut off as well. More the cut off, less are the chances. But, do apply for Thapar University. You never know where your destiny would take you to.
Best wishes.
