Hi,
For the preparation of JEE Mains, you can mostly cover the syllabus and concepts in NCERT textbooks. For additional references:
Physics:
Mechanics: HC Verma and DC Pandey
Waves and Thermodynamics: BM Sharma
Electricity and Magnetism: DC Pandey
Optics and Modern Physics: BM Sharma
There are five books of G. Tewani for mathematics. You are advised to do them.
Physical:
KS Verma for theory and examples. Inorganic chemistry is all about remembering facts. You have to go through the notes 2530 times. First, slowly memorize individual chapters and then revise them on weekly basis. You need not to follow any sequence of chapters in inorganic.

Now that education system has scrapped the board marks. So, certainly cutoffs will be uplifted. You have to score at least 100, but aim high.

For the current year, it is unpredictable, but yes, till last year one of my friends got mining in the last phase, being a general candidate. So, considering the current methodology you may need to score above 220-240 to get NIT-K for general.

From this year, there will be no contribution of 12th marks to get admission in NIT. But, you should satisfy these 2 criteria to get admission in IIT.

To take admission in IIST in any branch, a general category candidate must secure atleast below 5700 rank. To get admission in B.Tech aerospace engineering, general category candidates must secure atleast below 4500 rank. These predictions are according to the 2016 admission statistics. It depends on NIT branch and your category. A general category student can get admission for CS in MNIT, Jaipur with around 200 marks.

Merely reading books is not going to help anybody. What is of most importance is the ability to think logically. Try to understand the concepts being taught in 12th. Another important aspect is the ability to answer MCQs in stipulated time. There are different agencies offering their services in both of these aspects. Select any one of these.

CBSE has not yet released application form. It's likely to occur by first week of December. You will get time till second week of January 2017 to fill it up online.
So, don't worry but start studying in earnest.

Yes, it can be. Kindly, study NCERT for chemistry (it contains minimum 15 questions directly from the theory given in it).
