Can I apply for Mathematics GATE after completing BE in Electronics engineering? Which are the good courses in IIT and IISc I can apply for?

Yes, you can. If you can clear GATE, then you will be called for a separate written test in the institute you have applied to. If you clear that written, you will be called for a personal interview.
There are many good courses in IISC and IITs. Please check the webpage of the Mathematics department in their respective websites.
