If I got 40percent marks in each SAT and MAT of NTSE stage1 then could I qualify for second stage?

Yes, you are eligible to appear in second stage. Usually, the qualifying marks for General category students for each of the papers MAT and SAT is 40 percent and 32 percent in the case of SC/ST/physically challenged candidates. The NTSE Stage 1 result is declared usually between January & March. Good luck!
