Yes, the university has reserved seats under its MFA programmes. To avail this seat, candidates have to submit the important documents. Seat allotment is also subject to performance in the university entrance test and the interview round. Mentioned below are details for JNAFAU MFA seat reservations:
- 5% supernumerary seats for students of other states under National Integration Scheme (NIS).
- 10% supernumerary seats of the intake for Economically Weaker Sections (EWS).

The seat intake varies for each of the course specialisation. There are a total of 61 seats for MFA at College of Fine Arts, JNAFAU. Moreover, the seat bifurcation is as follows:
