Your academics score is not strong and since IIM Indore has strong weightage for it. Therefore it is difficult to get a call only by crossing 90 percentile benchmark.

IIM Indore doesn't offer any undergrad degree. If you wish to go for IPM i.e. Integrated Program in Management, you have to get affiliation from other universities like IGNOU for undergrad, chosing courses of your interest. Thus your curriculum here is very good, but then the comparison can't be mad

Yes, you can. If you can clear GATE, then you will be called for a separate written test in the institute you have applied to. If you clear that written, you will be called for a personal interview.
There are many good courses in IISC and IITs. Please check the webpage of the Mathematics department
