I feel both these universities have good reputation. I would therefore like to advise you that please select the good guide out of these two. Once you do this, your half the troubles are over. Then it's only a matter of time before you can complete your research work and will be on the way to get your coveted degree.
Firstly, Guide and then the research topic should be your priority.

1. Whether the course is available or not which you want.
2. The course fee is suitable in terms of ROI.
3. Placement analysis (take data from students & also from college).
4. Mode of training.
5. Whether the college provides any internship/live project. I think this will help you to judge further.
