Karunya Institute of Technology and Sciences offers a two-year MSc course divided into four semesters. Karunya University (deemed-to-be) offers MSc in three specialisations, namely Biotechnology, Food Science & Technology and Agriculture. Candidates who have completed bachelor's degree in any discipline with at least 50% aggregate are eligible to apply for any of the MSc specialisations

The university shortlist candidates for MBA course based on KMAT score. KMAT Karnataka or Karnataka Management Aptitude Test (KMAT) is conducted by the Karnataka Post Graduate Private Colleges' Association (KPPGCA) for admission to MBA course. Shortlisted aspirants are called for PI round. After completion of the selection rounds, shortlisted candidates are called for counselling and document verification. Candidates need to pay the course fee to confirm their admission.

The total fee of BSc ranges between 3.02 L and 3.95 L. The fee, excludes exam fee, professional development and placement training fees. Candidates are required to pay the course fee after completion of all the selection rounds to confirm their seats. In case, a candidate is unable to pay the fee within the specified time, his or her admission will stand cancelled. Candidates will also require to pay a registration fee to apply for admission.
